I think the implication is that Fisk is a scary motherfucker, much larger and stronger than Matt, and that Matt was genuinely disturbed by the encounter?

I mean, let's say that everyone knew Matt = Daredevil in that scene, giving Matt the option to fight back. He might've tried to punch Fisk a couple other times (iirc, he got one sucker punch in and then tried to scratch at his eye), and the two of them would have been 1000x more violent, but I think Fisk would have still kicked his ass.

So yeah, not completely helpless, but without the aid of his weapons and reinforced suit Matt's definitely at a disadvantage.

(In fact, I think the forced helplessness of knowing he couldn't fight back without giving himself away is a biiiig part of why Matt was so upset at the end of their 'meeting.' Not to mention the threat to Foggy)

Matt in the comics wins a lot of fights when he can make use of his speed and agility and has full control over his senses but he gets his ass handed to him often when he's up against size and strength. Even Frank manhandled the shit out of Matt this season, and Frank's a LOT smaller than Fisk but obviously stronger than Matt.

Matt and Fisk, omg, I want one of those scenes from fics where Fisk is holding Matt down and Matt is just thrashing helplessly like an angry kitten and Fisk is casually gloating, panting, and getting hard.

Yeah, it's kind of like those MMA matches you see on TV. You get these guys who are blackbelts in whatever, and they can do all the moves perfectly and they're fast and powerful, but ultimately it ends tangled up in a wrestling match on the floor with one guy overpowering the other.

Fisk gets Matt without weapons or padded armour? Catches him by surprise? Gets him pinned? Fisk wins.

This. If it's Fisk vs DD in an open area then my money is on DD, barely, but Fisk vs Matt, Fisk OWNS Matt hard. Just based on weight, all Fisk has to do is pin Matt and it's over. Matt would need to stay the fuck away from Fisk's ham sized hands.
