I think the implication is that Fisk is a scary motherfucker, much larger and stronger than Matt, and that Matt was genuinely disturbed by the encounter?
I mean, let's say that everyone knew Matt = Daredevil in that scene, giving Matt the option to fight back. He might've tried to punch Fisk a couple other times (iirc, he got one sucker punch in and then tried to scratch at his eye), and the two of them would have been 1000x more violent, but I think Fisk would have still kicked his ass.
So yeah, not completely helpless, but without the aid of his weapons and reinforced suit Matt's definitely at a disadvantage.
(In fact, I think the forced helplessness of knowing he couldn't fight back without giving himself away is a biiiig part of why Matt was so upset at the end of their 'meeting.' Not to mention the threat to Foggy)
