Some organization (canon, comics, or original, whatever you want) captures Matt after he goes up against them and decides that they can use him.
My headcanon of Matt is that if you reach him right he's super submissive. So I want someone in the organization figuring that out, to their delight, after a regimen of really harsh questioning/conditioning/drugs/torture etc. If you prod this guy right he'll just drop into something like subspace, hazy-gazed and slack-mouthed and desperate to please.
So they weaponize him (it's not a really big step) and after a few months they start deploying him, and if they weren't a major player in the city before they certainly are now, because Matt is devastation to his targets.
Meanwhile Foggy, Karen, etc are worried sick + trying to find him, and they don't put together the pieces - they think whoever took Matt must have him pretty helpless, and they're chasing down leads based on enemies Matt made as a lawyer, which are all dead ends. And then while they're working on a new case, one or both of them crosses paths with Matt - and Matt, who's been commanded to leave no witnesses, just totally freezes up and gets really distressed, and Karen/Foggy recognizes who it is and basically goes HOLY SHIT.
And then either they recover him there and then, or he bolts (but they eventually find him again, the beautiful loyal detective babies) and eventually he's under their custody again except they can't get him help because (a) he's really traumatized and responds best to people he was really close to before, and (b) he's... probably wanted for multiple homicides, and (c) they've put it together by this point that he was the vigilante the Hell's Kitchen before he went missing, and even if he was exonerated for all the stuff he did after he was brainwashed, that's still going to land him in a heap of legal trouble. And maybe (d) maybe he's their best chance as taking down the same organization that's made him this way, because it's a major and toxic threat to the city and they've realized by now that they can't deal with them through legal means alone.
I realize this is a hard-to-tackle prompt that's prolly suited for a longfic, but I'd be really happy to read snippets, if anyone wants to fill any part of this story: Foggy and Karen going quietly nuts with worry while Matt's gone, whump while Matt's being trained/conditioned, the c part of the h/c where they get Matt back and try to rehabilitate him without getting him caught, whichever part best tickles your fancy.
